Price Point is my favorite online cycling retailer. They have a fairly wide selection and great deals all the time, with some blowout sales thrown in for good measure.
I've purchased countless chains, cassettes, tires, tubes, and other goods from them. The prices can't be beat (except by Sierra Trading Post, mentioned above.)

Nashbar always has a wide selection of cycling gear and manages to get quite a few clearance deals. They also stock some hard-to-find items that you won't see at other retailers.

Pro Bike Kit
PBK, being based in the UK, is a lesser known retailer here in the USA - but you can score some sweet deals nonetheless. Especially when they offer free shipping to the USA! Sometimes they offer special "10% off all orders for a limited time" deals, too.
Overall I see a lot of items at 25-50% off the MSRP, but if you add in no tax and free shipping it gets even better.

eBay really needs no explanation. It's the top online auction site, full of new and used cycling gear.
